If i select a ceiling limit in the workshop to 5000ft for example, does that affect my mission flight only or does it affect all generated missions flown by all squadrons within the red circe in the campaign?

As the option itself says "Player Flight Altitude" so just you.

It would be an very exiting option IF, all flight were affected, because this would narrow down empty skies abit when playing in realistic setting with no forced encounters!

Especially during the early days, many many missions are duds. Smaller airspace, more contacts.
