You bought a permanent license. For us, at least, "permanent" acutally means permanent. So you could always go back to the old version (why one would want to do it is another question, but it's a question that simply is none of our business). We simply offer to buy a new license at a reduced price to honor our long-term customers. You might want to be part of a MP event which includes users who haven't obtained the most recent update. Or maybe for a "looking back" review. As the user folders are shared in some respects this might not be entirely trivial to actually do (removing mods/maps that don't work in the newer/older version because of updates).

Not entirely sure what you're trying to say here. File formats change. The scenario file format alone has changed about 140 times over the past 15 years. Obviously you can't mix old versions and new without strict discipline about which files you use, or about your naming convention of them.
The license is just that, the right to use a given version. How you do that in practice is a different matter. You could simply duplicate all shared folders and write yourself a start script that renames them, depending on which version you want to start. Or you could use separate computers, one for an older version, and one for the new. Or you could uninstall and install either version (which would be inconvenient, admittedly). Or maybe you use a virtual machine for each version. There are a lot of possibilities. Which one is chosen depends on the individual's know-how, intent of usage, and other circumstances.
Anyway, to summarize my previous statement: All SB Pro PE licenses version 2.5, 2.6, or 3.0 are eligible for the 4.0 upgrade. The oldest SB Pro PE licenses however (2.4 and earlier), are not.

I have a "forever" license for version 3.25 and have not played/updated in awhile.
Questions: - What does 4.0 give you? - How much for the upgrade? (Could not find that anywhere. Is it $40?) - Link to patches for 3.25? (May as well get the latest updates for that version while I mull the upgrade decision.)

- Is the 3.0 Key settings file compatible w/ 4.0? - Are pre-4.0 scenarios compatible w/ the new engine? - Old skins?

I think the old file will be imported (and converted). Which means that from that point on it can no longer be used in 3.0. Of course there are new commands in it, so it makes sense to go through the list and see if you want to change anything.
Yes, old scenarios should load without problems. The old nav meshes are however obsolete and will be ignored (so it makes sense to open the scenarios in the Mission Editor, go to the Maps menu, and purge, then rebuild the navmesh; which is now lightning fast, compared to the old way). While you're at it, feel free to adjust the weather conditions.
Most of them won't work, which shouldn't come as a surprise. Old models are routinely updated by us, so the old textures simply no longer work.
