If you are looking for current sub sims, Two nice ones are
Jane's 688 (I) hunter/Killer
Fast Attack

Of the two I prefer Fast Attack as it is a bit easier to switch from station to station. However both of them are fine Sims

If you are looking for WW-II sub sims, I can highly recommend Silent Hunter. Silent Hunter II should be coming out in a few months. I have spent many happy hours playing Silent Hunter. I understand there is a patrol (mission) pack available for the first version of Silent Hunter but I have not played that.

Another good one is "Silent Hunter" by SSI/Mindscape, currently available as a "Commander's Edition" with all of the add-ons and patches. Its now part of a bundle with "Panzer Commander" "Luftwaffe Commander" and another sim. In "SH", you're the commander of a WW2 American submarine hunting Japanese cargo in the Pacific Ocean. Its a DOS game and runs on Windows95 with a bit of tweaking (easy to do).
