just wondering what happened to the flight commands to assign your wingmen targets during OCA missions? How would I assign or task my flight to attack a different target than myself?

I guess it's the assign runway etc. available in Allied Force?
Not having that installed currently I would guess they are still there.

But you can still take out two runways;

Let your wingmen target the defaulted runway, you take out the other one for dual runway airports.
With six anti runway bombs you can take out a long runway.

Ya, I was kinda thinking that myself. As for taking out structures and such, I am sure it would work. I would let my wingman/flight attack the default target as I attack any others in the area.

It was just nice to have that as menu option. I wonder why it was removed?

It was never removed. It was only in Falcon AF.
