I've been revisiting FreeSpace via FSO over the last month, and it's still one of my personal favorites. I started w/ FSPort (original campaign using FS2/FSO assets), moved on to Silent Threat (Reborn) and Cardinal Spear, and currently @ ~1/3 the original FS2 campaign. I plan to wrap up FS2 and then move on to Blue Planet, which is the spiritual successor to FS2, which could also be considered an unofficial FS3...

I'm currently usin' a virtual cockpit (the same cockpit for every ship, I just imagine that cockpits are modular and one size fits all.) w/TrackIR, as FSO/SCP is TrackIR enabled. I'll try to get a video up when I get some free time, FS2 isn't quite the same game your older brother played...

How did you set that up? I found instructions to enable a cockpit, something to do with a file that my install doesn't seem to have in the fsport directory.

The virtual cockpit that I'm currently usin' is top notch, as it's an attempted recreation of the Apollo cockpit as seen in the cinematic intro, but it's not perfect. The most notable issue, is that if you decide to select a ship that's different from the mission default, the cockpit will not load. The second most notable issue is that the cockpit has major Z-Buffer problems, in that parts of the cockpit are visible when they should be obstructed, especially where some edges intersect. The third issue is relatively minor, but still worth mentioning, in that the cockpit itself has no functional instrumentation.
Other than what I mentioned above, together w/ TrackIR, it's a whole new game.

That's the mod I tried to get to work before, but your instructions are different.
This is what I did from the other instructions:

Step 1: Download the file.
Step 2: Create a folder in your Freespace 2 directory called Cockpitmod. Inside it create a folder called data. Inside it create folders called cache, maps, missions, models, and tables.
Step 3: Unzip the file you downloaded and put the pof files in the models folder, the tbl file in the tables folder, and the rest in maps.
Step 4: If you want to use the Generic cockpit with ships that aren't listed in the AoACockpits-shp.tbl you have to add them to the table. Open up the AoACockpits-shp.tbl with a text editor, you do that by adding .txt to the very end of the file name, then find an entry on the list that is using the genericCP.pof. Copy that entry and paste it at the end of the list but before #end. #end has to be the last thing on the page. Now change the name of the ship in the entry that you just copied and pasted to the ship you want to use the generic cockpit for. In the above example I used GTF Apollo. It has to be the ships full name. After you have added all the entries you want save the file and close it. Remove .txt from the end of the file name so it is back to being AoACockpits-shp.tbl.
Step 5: Open up the launcher and click on the features tab. At the end of the Custom Flags line add "-mod Cockpitmod" no quotes. Hit Apply.

First, the files that I uploaded are FS2 specific, I'll upload the FSPort and BP cockpits when I get home from work. Second, my method simplifies the process as you don't need to sub-load any mods. Trust me, it works as intended, sans the complication.

I don't merge total conversions, as a result I have multiple FS2 folders containing only their respective TC's, so you'll have to either do the same, or use only one Cockpit mod at a time. So, 'til I merge the *.tbm for your convenience, you should only Drag/Drop the Cockpit mod that you wish to use at the time.

Here's a merged .tbm to make life easier for those w/ a singular FS2 folder setup. Same as above, Drag/Drop the contents (maps / models / tables) > X:\FreeSpace2\mediavps(_X)\data. The merged .tbm contains all the cockpit information for FSPort, FreeSpace 2, and Blue Planet (AoA):
