Another method is to just comment out "//" the aircraft that you don't want to see in the menu. This method doesn't involve deleting anything or having to remember how to undo it incase you make a mistake.
I have anything that I don't fly or use as AI aircraft in RW colors commented out and thus invisible.
To do this you just have to add the double "//" marks to the very start of each aircraft repaint entry in the aircraft.cfg that you don't want to see.
The one change you have to make is to the [fltsim.XXX] entries. Your first visible aircraft in the list must start with [fltsim.0] and any aircraft afterwards that you want to see must be numbered in sequence after that. In the example below, the first 737 that will be visible in the FFGUI is the United-Continental.
