Should I get the Steam version or the DCS Store version? Can I mod both? Which one?

Get it from DCS. Steam is two patches behind at the moment. The Steam overlay for chat and such does not work with it anyway.

As for modding, you should be able to mod either one the same way.

Get it whatever way you want. Most prefer ED under the idea that buying from them direct gives them 100% of the profit as compared to having to "split it" with a "middleman."

Whether you get it from Steam or ED, you can download the latest version from ED anyway and use your Steam key to activate it, so no real issues there.

I'm on a slow DSL Internet link and it takes 12+ hours to download a Full install. A good cable connection should do it in ~1 hour. FYI.
