Put the CPU in and the mounts for the cooler too before you install the mobo. I actually installed my whole CPU cooler before I installed the mobo and it saved a lot of cussing. Just make sure you can get to the holes in the mobo to mount it to the tray if you do install the cooler.

Nothing wrong with your choices but might want to reconsider on the motherboard. MSI has improved their game a great deal in the last 3 years but I still prefer ASUS or Gigabyte for consumer non-workstation boards. ASUS' size also allows them to offer slightly more for the same price often.
