I am in the process of (re)acquiring the peripherals I need to fly WWII prop sims again.

What I plan to use:

*CH F-16 Fighterstick
*TrackIR 5

What I am unsure of is:
*Throttle
*Rudder controls(I do not wish to use rudder pedals)
*Trim controls

My main question is thus:
What options are there which will allow me to have 2 rotaries for trim, 1 axis for rudder control and 1 axis for throttle control?

Do you mean to build your own controllers and want advice on what hardware controller to use? I am using Leo Bodnars BU836X which has 8 axis and up to 40 buttons. By roteries do you mean potentiometers? You can get multi turn potentiometers (I use 10 turn) for trims.

Not quite sure yet.

I am not averse to trying to build a hardware controller, however, I have no experience in said field. Are there any straight forward and simple guides explaining how to hack a Saitek Avi8tor for instance?

Lately, I have been thinking of buying a Saitek X52 and using the throttle, but not the stick. (Mouse controller for rudder, rotaries for trim, z axis for throttle).

Ok, that makes sense. FlyingHitchhiker has a good thread on hacking a Saitek Aviator for use in a Heli sim that is very informative.

If you can find an old Saitek x36 you might hack the electronics from the Aviator into the X36 and use the rudder axis on the front of the throttle and the two rotory knobs for trims. You could add an additional rotory onto the base for another trim.

The x36 is not compatable with Win7 so you would need to replace the electronics with that of the Aviator unless you still use XP.

I gave my x36 away some years ago so I do not remember exactly how many axis are on the throttle but I am pretty sure that it would do the job for you along with the hack from the Aviator.
