If you're primarily wanting a game with a storyline instead of primarly being a simulator,
Secret Weapons Over Normandy immediately comes to my mind. It was an air shooter with power-ups, ridiculous upgrades, etc. but kind of fun in its own right. Your character is a hotshot American pilot who joins an elite team of Allied flyers. All the action/gameplay is from external view. The game was released for PC as well as for PS2 and XBox.
Heroes of the Pacific was released for PC although it was primarily a console game from inception. I've never played it but my understanding is that it was similar to SWON but it includes some crude cockpits, possibly lifted from the IL-2 series. From a review:
"Heroes of the Pacific tells the story of a naturally born American flyboy who, along with his brother, joins the armed forces in the 1940s to fight off Nazi Germany and Japan. This is a buddy-story. You play as William Crowe who joins the air force while his brother enlists in the land forces. Blazing Angels: Squadrons of WWII -- again, it is a console game ported to PC so don't expect much realism.
