I just went through the same thing! With the re-release I decided to give the series a try.
Merged install is fine actually, it took a while for me to figure out that the mod folder is different now - it's not called a mod folder anymore!! It's in my documents.
So this is what you gotta do (cant remember actual folder names but close enough):
1. Run both games and configure your settings for each. Each exe has it's own copy of settings.
2. Go to My Documents. Open the ThirdWire folder. Check and ensure you have a folder for each game. Your "mod folder" for europe is actually there - something like "my documents\thirdwire\strike fighters 2 europe".
You also have one for israel mods - "my documents\thirdwire\strike fighters 2 israel"
3. Download nato fighters - the SF2E version not the old version:
http://forum.combatace.com/index.php?app=downloads&showcat=4074. Install the NATO fighters in the right order - into your strike fighters 2 europe folder under my documents\thirdwire\strike fighters 2 europe.
5. Use the Europe executable to launch your game
6. Make sure you pick a campaign from the europe game - be careful it lists all campaigns here!! Check the manual it will tell you which campaigns belong to which game.
So merged install works well. I also added F-22 to the Israel campaign by putting these ones in the Israel "mod folder":

So now I have a merged install with 3 modded games.
I put a shortcut for each one on the desktop and renamed it to the name of the mod.
Took ages to setup but it's worth it now I'm in strike fighters heaven.
