I made a post on this for people asking on the RoF forum. Obviously the Skin Sharing Tool is the easiest way, but you end up with whatever others have decided to share on it. If you prefer to pick and choose, this is where you would manually install the files.
Current skin folder structure is;
For selectable planes:
Rise of Flight\data\graphics\skins
Skins are divided by plane within that folder. Folder names for each current plane are:

albatrosd5
breguet14
dfwc5
fokkerd7
fokkerdr1
nieuport17
nieuport28
pfalzd3a
pfalzd12

sopcamel
sopdolphin

Simply place the skin (dds) file in the appropriate plane folder. You will have to create the plane folders if they do not already exist from a previous skin.
For default skins: (This is what will be on your plane at mission load, and also on your wingmen for single player missions.)
Rise of Flight\data\graphics\planes
Folders are the same as in "Skins" above, however, inside each of the skin folders you will need another folder named "textures". Additionally the skin you want as default must be named the same as the folder.
For example, the full path to a default skin for the N.17 must be:
Rise of Flight\data\graphics\planes\nieuport17\textures\nieuport17.dds
Hope that is clear and keep in mind, this may change with 1.009
